I've got half of it decrypted, just started 5 minutes ago, It sounds more like a persons journal then the story of the ant wars stuff.

Am I missing something? I have red alert counterstrike, but my version is a newer one, the one where the box (packaging) is different. It is black, with the red counterstrike stuff in the middle, unlike the old packaging, where the box is entirely red. The manual that cam with the game is only three square 4.5"x4.5" pages joined together, that fold out. Inside the manual part, the only thing there is the install instructions, the instructions for the ant missions in Morse code, the game credits and the copyright stuff. there is no journal thing!??!?!?!

There is no cool story about the giant ant missions. Did you even read it? The translation reads: 'Hold down the left shift key and click on the right speaker.' That is all. It is coded instructions to the missions.
