In the beginning of the movie when you see Ellie & Carl climb the hill before Ellie goes to hospital, look at the tree. It's the same tree that towers over the anthill in A Bug's Life & it's also where Jessie was left by her owner in Toy Story 2!

In the part where Carl is first flying, you see him fly by a girls bedroom, where she is playing with her toys. If you look on her floor, near the bottom right corner, then there it is, the Luxo ball. This has reference to Pixar.

In the scene when Carl and Russle are being chased by the big group of dogs. When some of the dogs fall down into the river you can just hear a Wilhelm scream from one of the dogs.
