And in that episode they reference a lot of past episodes when Scully takes stuff out of her drawer she takes out the Apollo 11 key ring that Mulder gave her for her birthday (I don't remember which episode but its the one where Pendrall dies), her dead dogs name tag (Quagmire) and the penny/dime thing from Dreamland. And Agent Harrison is acting how the fans on the message boards act, like when she said she is a huge fan of Mulder and Scully and she makes references to obscure things in past episodes, which is what fans do. Also, at the end she asks Mulder and Scully how they got back from Antarctica, which fans have wondered for years but it was never answered. So then Mulder and Scully start to talk about it and they never actually answer her. At the very end Scully says something like (its not exact, its from memory) "I woke up and then you were frozen so I hugged you until you weren't frozen anymore..." which is a typical thing a fan would say.

Scully's dead dog, was not named quagmire. It was Quig Quag(Spelling is bad) see he was a harpooner in Moby Dick.

Leikela was saying that the episode with the dog (Queequag) was called "Quagmire", which is correct.

Scully actually says "QueeQuag" when she calls her dog in that episode, she named the dog after the tribal cannibal harpooner in Moby Dick, because her father used to read her that book.

In the dvd collection of season 3-episode two on disc 6, the episode in which queequag dies is called "QUAGMIRE", if you listen closely to Mulder's pronounciation toward the end he says "Queequag". During an episode in a later season Scully is seen taking a few select, but meaningful items, out of a drawer and one of those items is the dogs name tag which says "Quagmire".

Yes the episode is named "Quamire" but the episode poster(the background image before you press play on the dvd)is of the dogs collar and it clearly says "QUEEQUEG." If you have the episode but not the box set, fast-forward to 24:03 of the episode. You get a clear shot of the collar (that frame was used as the episode poster).
